You can send a Unix command via ARD:
networksetup -setwebproxy Ethernet proxy.domain.org port
networksetup -setwebproxy Airport proxy.domain.org port
-
Let me know how to be of further assistance.

Now, does anyone have a good way to push these configuration changes out to the MLTI Macs without having to remotely or in person go and touch each one individually? Maybe a script or package that executes automagically as soon as the MLTI is connected?
