If you look at the bracket in Appendix B of
http://www.ncaa.org/library/handbooks/iceHockey/2003/d1_m_ice_hockey.pdf
it shows "No. 1" bracketed with "No. 4", and "No. 2" with "No. 3".  So
I think they will have a predetermined bracket once again (the NCAA
likes that, presumably for office pool purposes ;-)); they just won't
know which regional is paired with which until they know which overall
seed is where.

(Considering what happened last year, this was clearly the right thing
to do.)
