That's an interesting consideration, since this would be the one time it would logically make sense to use refs from a conference that's competing.  Wouldn't having the teams compete in the style of play they're accustomed to make more sense in this case than springing a different reffing style on them at the crucial juncture?  There's certainly nothing unfair about using refs from their own conference, unless the refs come with existing team biases.
