How about adding a slight (2-3 inch) lip to the top of the glass all the way
around.  The lip would stick back out over the ice, kind of like a partial
"lid" to the ice surface.  This, at least, would keep pucks that get shot
around the boards from rising above the top of the glass and going into the
stands, especially in the places where the "high" and "low" glass meets.  Some
guy got clocked pretty good at an RIT game two weeks ago when a puck did just
that.  It wouldn't stop pucks from being deflected entirely over the glass, but
it could help.
