Yes they did! I asked Phil Buttafuoco, the NCAA man in charge of the entire
process, specifically this and he said:

So, Charlie, you know more than you think. The committee thought hard about
upsetting the "natural" regions to avoid inter-league matchups. In the end,
I think they thought the "numbers" created pretty darn good brackets, good
enough to keep.
